Restarted hearthstone and bot didn't fix it. Restarted machine fixed it. Don't know what happened but just reporting it. Thanks.

If the machine loading the play screen takes time, this issue will happen again. I think bot is unable to wait for the play screen to properly load so it ignores the deck and settings. Solution, go to play screen first before hitting the play button on the bot.
