Such issue maybe occur if you start bot right after game started.
Start hearthstone game, then wait at least 1 minute, then start bot, it's important since game initialization needs about 30-60 seconds or more, during the time game client won't work with bot core.

I've also noticed since the new update when the bot plays a minion with battlecast (like silence an enemy minion), the mouse will teleport in the right corner of the screen and then it will select a valid target.
I'm just wondering if the opponent can see this, as it is not very human like.

No, the opponent only can see normal interaction over cards.
You can verify it with another game account.
And if you have faster computer, I think such issue even not happen.
